In fact, it would probably be better if Leonardo knew Ezio was an Assassin; what with the nature of the designs he fashions for Ezio and the comments he makes after receiving them in Brotherhood (e.g. "Now I can kill twice the guards" after getting the double hidden blade), I wouldn't be surprised if Leonardo thought Ezio was a serial killer.
